If the nut is slightly low you can adjust the truss rod and raise the bridge saddles a bit. You mention this issue only as of recent. Your guitar came without it.

Short term fix could also be to shim the nut slightly. You would not have to mess with truss rod or bridge saddles, which has other side effects on playability.

Good news! Thomann has agreed to reimburse the cost of the nut replacement. The second quote, of course. I'm happy with the arrangement. In short, there was a problem and Thomann customer service stood tall. The end.
