I don't understand why I have a separate tone control to the bass/mid/treble
Any tips on how to use it?

I'm assuming you're talking about the HB Tube 15 Celestion amp. If so, then as far as I know the circuit is based on the Laney Cub 12R, on that amp the Treble Mid and Bass controls (and Volume) come after the first 2 preamp tubes, but before the reverb circuit. The Tone control is between the phase inverter and the power amp tubes, and is identical to the Vox AC30 Tone Cut Control, it's a treble cut in the power amp section. I think it is likely to tame the treble in the power amp when it is overdriven.
Pete Thorn demonstrates setting up an AC30 tone controls in this video (note: The Vox doesn't have a mid control, but the general setting up is the same)
